How do I change my security settings to allow websites that I have on my computer?-?

My friend got the virus “security tool” on his computer and im helping him get it off. He tried to go on the internet and download things like malware bytes anti-malware, spyware doctor, etc. but security tool wont let him download anything. He went into safe computer and networking on his computer and when he got to the internet it froze on him and every time after that it still freezes in that mode. Is there any FREE way around this issue?
I have Vista, os on my pc. My IP, has given me a security program, (Charter High Speed Security), but Windows also installed Windows Fire Wall, and Windows Defender, that came with the pc when I purchased it. Is it okay to run all three programs, or do i have to disable the Windows Defender and the Windows program?

I run ie8 on windows 7 and since i’ve chosen custom level in security settings and made few adjustments, i get that annoying message above everytime i click on a web page. How to get rid of it?
